Your clones are at no risk to pollen until they flower. Then any pollen still in your circulation fan or whatever can seed your new crop. Be thorough in your cleaning. Are you 100% sure none of your clones came from the male plant?

How soon after starting to open should they be taken out of the shot glass and put in the rooters? Do you wait till they completely open or just till the tip of the tap root shows? Almost all my experience has been with clones, not from seed.

Wire nuts with electrical tape over them. Wrap the tape around the nut in the direction that will keep it tight. If you are planning to do that to just make one longer cord you should be ok.
