They are gnats. There are different ways to deal with them. A common and cheap way id to put some sand on top of your soil and let it dry out just a bit more between watering. They live in the soil.

It depends on how you want to grow. Topping will give you shorter plants with more smaller tops. not topping will give you a big cola. How many plants? what lights? topping will not affect the plants in a bad way if done properly.
