nah i doubt their ruined man just put them in between two wet towels(correction damp not really wet) leave em there like he said till the tap root pops then grow sponge them .... never done the water cup before but you learn something new everyday, also their is a trick where you put your seeds...

did you germinate them before hand and you just havn't seen any movement since then or did you just place the ungerminated seeds directly into the AG. It should only take like 72 hours for the seeds to germinate depending on the seeds so...... i dont know man if there not growing you might want...
