Is it ok to take cuttings from a plant you intend to harvest instead of a mother plant that is used specifically for that purpose? Does it stress the plant too much or rather divert its energy into producing buds?

Also, is 2 weeks from spout a good rule of thumb for transplanting into large pot?

Yes, it does very little if done right before flowering.

I take clones up to the second third week of flowering depending on the strain. I;ll take some bottom branches off so the top get bigger. Doesn't stress them.
Transplant whenever you think the roots need more room.
