does pot size effect roots or plants at all?

i have been using 3 inch pots and have 2 plants about 2 weeks from finish and they seem pretty good but i was curious if using such a small size pot effects the roots/plant.

would a 5inch pot with more medium be better?

Yes if your pots to small you will get root bound. You should start with a 1 gallon pot move up to a 3 gallon and if your keeping a mother or veging the plant out for more then 2 months id go with a 5gallon pot even. Hope this helps

If you are using aeroponics, the pot size won't make too much of a difference since the roots are growing ouside the pots pretty quickly. For hydro or soil, the pot size will correspond to the size of the plant, hence it will affect the total output. Pot size won't affect quality, so if you are looking to do a SOG, a smaller pot would be ok. Mothers should have larger pots to allow for quick regeneration of potential clones (larger root area allows for more vigorous growth up top).

This why I like a Flood bed filled with Hydroton.

It maximizes the area the roots can roam.
Um yeah, you are going to want to keep each plant's root system separate of each other..... if not the plant's will suffer from stunted growth or something baaaad. Can someone else confirm this?
