The only reason it won't make it through flower because of the small bag is because of user error. The issue with the small bag is that it will dry out a lot quicker and you will need to water it more often and add nutes more often because they will be depleted. Only going to a 5 gallon bag from the 3 gallon will get you a few more nutes and it will hold more water for longer. You don't need to worry about being root bound. While it may stunt the plant from growing larger, it's not going to kill the plant as long as it is fed and watered.
My concern with the 3 gal, is if it's living soil, and the plant is pretty good size, the plant will deplete the soil faster than the microbes can replenish. The watering is an issue as well though.

I'll add some of my old observations from when I did soil grows. I used to move 2 gallon veg plants into 5 gallons right as I flipped. I figured the plants would need lots of fresh nutrients to get through flower. After two grows I yanked the plants and noticed the roots had barely moved into the new soil, often the old 2 gallon rootballs would just pull out of the 5 gallon container. Following grows I would just topdress and maybe add some liquid feeds into the 2 gallon containers and in the end, I didn't notice one bit of difference between the two methods.

Your always gonna get bombarded with information as a new grower, just do what you feel is correct. Don't be fearful of failure. There is always information that is gained from it. Always stay focused on what you do, what you observe, what you learn, what advice is given and then what the results are. Then take all that and make adjustments in future endeavors.

Ffof is living organic soil. It uses microbes to break down the organic matter in the soil.
Damn I didn't know that .. Yea I'm thinking this soil will be depleted in the next week or so cuz during the transplant the whole root ball was the whole 2 gallon pot noting fell off it and I only transplant it to a 3 gallon so not much new soil was even able to fit in there
