So I've seen some post about problems people have cleaning their inline perc bongs and figured I'd post what I do. Not saying my way is the best way but it works for me.
Here's my current bong.
And this is the pre-cooler I use with it.
First off, you need more than one bong. My way takes about a week. I picked up a 5 gallon bucket at Home Depot and a one gallon jug of Simple Green. I pour the Simple Green in the bucket along with another gallon of water and drop my bong in. I've got an 18.8 mm plug for the bowl hole so I don't have to completely submerge it. If you don't have a plug or your bong is taller, either add more water or a Simple Green/water mix.
Now walk away for a week. That's why I have a second bong.
After a week, pull your bong out and rinse with warm to hot water and you'll have a perfectly clean bong. Don't empty the bucket, you can reuse the Simple Green/water mix quite a few times.

Couple of warnings.
- Only use this on glass, not acrylic. Acrylic will absorb the pine smell.
- This will strip anything that has been silk screened on the glass. If you look at the images above, the "Nautilus" and "Octopus" logos came right off.
