Gigantic root mass now what?

So my plants pushed through my pots really quick seeking water anyways now they are a good way down the bucket and I'm wondering doing still fill the buckets halfway (3 gallons) or do I go under the root mass
what about the ones that are only a few inches from the bottom? Finally can a decent chunk of the roots be under the water?
 
Eventually the roots will always be underwater from what I understand, so yeah the question is where do you put the water level once the roots go all the way down,

I would also like to know
 
dwc is unreal. ive done hydro on tables with hydroton flood and drain, ive done soil, ive done coco, and nothing compares in any way. its the easiest and the best way to grow hands down.
 
I keep my water line on bottom of net pot all through my grow.. never an issue with roots like these:
