Something is def eating them. Bugs don't always stay at surface or on the plant during the day they may be in the soil and come out at night.

You better get some insecticide on them real quick. Plants that small can get fucked up real quick.
I use liquid seven

I had some holes that looked almost exactly like yours, and noticed a slimy trail near the pot. Came out that night and found a snail in soil, so I threw it out, and I haven't had the problem since. Could be something as simple as that, so try out simple solutions before really going into insecticides (especially ones where you spray the leafs).

This is an urgent problem. I think you made a mistake of transplanting them too early - very small plants are very susceptible to pest attacks. I recommend spraying the SHIT out of the perimeter around the plants. But not the actual plants. Do this regularly. Apply an insecticide powder in a ring shape around the perimeter of the plant - not too close. Set up some kind of a physical barrier around the area and put heavy-duty killer pesticide on the barrier. Try not to spray the actual plants - they are so small and probably too sensitive to sprays. Natural sprays like neem should be the only sprays to apply on the leaves, if thats what you consider doing. It appears that you have a variety of different pests (and yes, most of them are feasting on your ladies at night).

EDIT - it appears to me that the "marks" on the leaves are caused by thrips. Those things fly so they'll evade the physical insecticide barrier around the plant. You may consider doing light spraying of natural insecticide on the leaves. But I wouldn't do that myself, to be honest. Because thrips don't cause serious damage if their numbers are not an infestation. Try covering the plants at night? With a thin net or something. Thats another option.

So the culprit didn't stick around eh? I use neem oil for my pest probs..

If you see any signs of snail or slug trails, sprinkle a ring of wood ash around the base of your plants, it will deter them greatly.
