I used 3" all the way through in my NFT tubes. But I've never grown DWC. I have seen 5 gallon buckets with molded, in place large, net pot lids that look nice. I'm sure someone will be along shortly to actually assist you ;)

I have used 2" to grow a 3' plant with no issues. 12/12 from seed would be some really small plants so you should be fine. I personally would veg them for a bit first, but that's just me.

Looking into setting up an NFT system myself, you say you used 3" pots all the way through. Did you have to hand water to begin with until the roots had grown out and is there anything you can do to encourage the roots out the net pots?

I used to use 2" nps, but have now moved to 4" as they provide twice the width for roots to expand, especially if you add one layer of polished ornamental rock (Dollar Store) to the bottom of each pot. This makes for a more secure base for the main stem and the plant in general. Plus more root closer to the plant expedite nutrient uptake

Further, I put an air stone directly under each np, blasting the roots with max do
