What do you guys think would be the best method to use to get the most bud out of 12 plants on a hydroponic ebb and grow system with a room size of 10X10 and 1000watts. Thinking of doing some LST or scrog.

1k w will not cover a standard 10x10 bedroom with a 8' ceiling. Minimum is two, and you would need light movers. So what you need to do, is make a controlled environment, frame you a 4x4 or 4x6 section of the room off, using poly panda and insulating panels to complete the walls. By doing this, you can contain your 1kw in your confined area and maximize it's light, and it easier to provide for ducting and cooling as opposed to an entire room. Jorge Cervantes does a great job constructing an indoor grow room in one of his videos...
If you want to use that entire 10x10, I'd still build off grow areas, like 4 4'x4's...

Not even if I keep the plants smaller and closer together? Ill check out the videos.

A 1kw will easily do a 4x4 ebb and flow system or a flood table with drips, whatever you want to do... I'm only suggesting that you frame in walls and cover with poly to reflect light, keep bs out and insulate. If I had a 10x10 to grow in, I would build (4) 4'x4' 'rooms' and set up 4 4x4 tables. this would require an electrician to run you a 60 amp sub panel into the room. You can explain that you just need a sub panel installed before the medical equipment comes in. Lights alone for 4 4x4's are 35 amps. That leaves a wonderful 25 amps for pumps, fans, etc...
If that is more than you need, than the size of your room is irrelevant. If you only have one 1kw lamp, then it doesn't matter if the room is 4x4 or 12x12, you can only light up so much space effectively.

I am a medical patient and I am only allowed 12 plants. The light seems very bright. I have a Raptor air cooled reflector in there.

Still looking for ideas on what would be best to do... lst, scrog, top plants....ect.... Or should I just let them grow and not mess with any of the above? Any tips/advice will be appreciated

Not that I totally disagree with you but one thing that always seems to never be mentioned when someone asks about what area of coverage some wattage light will provide is the importance of a high quality reflective hood and it's size and shape/design. I have seen setups where someone had a 400-watt or a 600-watt light and could get more plants under one light and provide more than just adequate light to the entire area than someone else with a 1000-watt light all because of the reflective hood they used.
The quality, size and shape of a reflective hood and it's usable footprint can make or break any lighting setup. Depending on the size and shape of a grow area and how someone will grow their plants can mean they really need a different type of reflective hood to pull it off well, even when going with multiple lights.
While I will not say it is as good or better than what Jorge does in his video there is a decent video about building a grow room by Greenman that can be found on YouTube. It's called I Grow Chronic .. though it is like a 7 or 8 part video and some of the segments are titled I Grow Green .... but if watched in sequence someone can see a grow room built from a bare basement and then see the plants grow until harvested. He only uses a 400-watt light in the video but the basic principals still apply and someone can always take what he shows and upgrade parts of it if they wish to.

Your grow method will be determined by: your space, your goals, and, most importantly, your plants. It's difficult to impossible to know what to expect from a plant/strain until you've seen it through a whole cycle. Given a good environment (it sounds like those youtube videos can show you that better than I could ever describe it), I'd say just grow those suckers any old way and sorta figure it out as you go along. Once you've seen it through a whole cycle, you'll have a better idea what it "wants." If it's a strain that gets real tall and spindly, with stems that can't really support the nugs, hell yeah, scrog it up. If it's a little squatty thing that stands up fine without lots of support (I'm thinking of purple kush), well then there's no need to put up nets, except to maybe pull em apart and hold em in place, so light gets through the canopy a little better.

Some strains will not respond at all well to one, some or all types of training methods or growing techniques. Things like topping, fimming, lst'ing, SOG, SCROG etc. will work great for some strains and with others the results can be dismal at best.
It would be wise for him to figure out what he will need to do to grow the general type of strain or strains he wants to grow and then research for specific strains that respond well to that sort of growing technique, that is unless he just goes old fashioned bush/Christmas tree ... then anything would work ... but if he comes to the conclusion that some technique is needed and decides on which it will be, then he should do the best he can to find a strain or strains of the type he wants to grow that will grow well using that specific technique.
