If you were going to cover a 3' x 3' area(for example), and didn't have to worry about energy consumption, the 1000 watt HPS would be the best. You'd get a higher yield than a 600, due to the extra light penetration and intensity. That's the best choice if cost doesn't matter. The 600 watt light is the most efficient HPS light, producing the highest lumens per watt, and getting the most bang for your buck. It all depends on what's in your budget.
Also, the 1,000 runs hotter than a 600, so that's another thing to take into consideration.
