I use all the same gear, but if I leave my dome on more than 24 hours some of my strains die off. If I remove the dome after 24 hours, all pop roots very quickly with very little yellowing if any at all. I take much smaller cuttings than what you have there, but I get very close to 100% success, maybe one out of every couple of trays won't make it for one reason or another.

I'm in a desert and RH is single digit. If I don't use dome they dry up and die. I've tried bubble cloner, Aero cloner, and simple
cut and paste but I never have more than 20% - 30% success in those enviros. Some may think that a "pheno" finder in that
only the stronger plants survive. Not my style. I've even put a dome over the bubble cloner and did see a lil more success but
that was toooooo humid. Lots of decay ..... and harder to wing off dome.
Rapid rooters seem to work best for me. I hate the "pucks". I used the clonex solution with them and got em too hot. Killed a
tray and a half by over nuting the babes.

No additives while using pucks. (((IMO))) They are hot and need only RO and a touch of hydrogen peroxide (optional)
I'm currently using Superthrive and Clonex Gel + clone nute. Just finishing
up building a aero-clone box so seems i got most things covered . Guess its just the genetics of this
jack herer...takes 3 weeks to root.
Hmmm ... that seems long to me. Are you using a heat pad at all? This is major in my set up. Once
I've got them in the tray under the dome I will only spray them a couple of times in that first week.
Once the heat is off and the dome vented I have to spray them every other day and I think thats
more for my comfort. They will have roots at that point and I stop spraying to promote root use.
That being said ... I've never grown JH. ..... yet
